[codex] fix st cli compatibility flags

Summary

• Make repeated scalar and filter flags compatible with rg-style agent usage.
• Add include/exclude glob aliases and CLI-layer multi-filter behavior without changing SearchOptions.
• Ignore .synrepo/ and fix formatting.
